I'm in the middle of doing this exact swap too. After talking with many folks about mTDI vs TDI I think it's worth the extra hassle for the benefits you gain. I've got a complete b4 donor setup going into an unmolested mk2 CE2 Car. I've been using G60ing's (at TDICLUB) list of parts and working with his Passat b4 diagrams but making little real progress. The only hard part as far as I've found is the wiring. There's surprisingly little detail or discussion on it, so I'm on a mission to change that.

"Plan to use both engine and lighting harness, and leave original AC/Fan harness intact". And it's nice to have some additional information without having to reinvent the wheel (read every single track on the wiring diagram for both cars).
Plugging in all of the connectors into the back of a CE2 fusebox is a piece of cake of course, the Bentley tells you what function each position on the box handles, but that's not all there is to this swap wiring wise.
The problems I'm facing in the swap are:
-there are lots of little wire connectors (not actual CE2 fusebox connectors) that seem to have no home, and it would be great to account for the ones you DO and DON'T need.
-I still haven't figured out what to do for cruise control wiring, the mk2 column harness seems to be an albatross, it's pretty integrated into the hvac harness. as far as I can tell it's not as simple as "plug the passat harness into the mk3 column connectors".
-I'm having trouble with the OBD2 port connector. Specifically trying to figure out exactly what grey / white wire to connect into (there seem to be more than one).
-I've also heard of a wire that needs to be jumped in the fusebox to use a mk3 cluster with the b4 harness, I'd like to identify that.
On top of answering my own questions I'd like to make some good documentation from my swap and make some recommendations on doing wiring the "easy way". In other words, come up with a list of things you need to deal with to get everything working for the most common swap (B4-> Mk2CE2).
