I recently changed my fuel filter and you must top off the filter before starting the car.  My car and I believe yours as well delivers fuel with the siphon principle or applying a vacuum to the line at the filter and allowing atmospheric pressure to push fuel up to the filter.  At the cold temps you are getting you must be careful to keep water out of the system as ice won't allow the system to work.  You should try to get a heated garage and allow the car to warm up for several hours and make sure the filter is topped off, fuel up to the little plug in the top.  I used a syringe that I bought at the parts store, it took three shots.  I hope this helps.

Did you notice air bubbles in the line when you had it hooked up stock?

Powjetta is right on with the analysis of your problem. The Injection pump is not a lift pump that will pull or push fuel from the tank to the motor if there is a significant amount of air or loss of siphon as can happen when you get an ice plug. I have had the same thing happen and have had to prime the fuel system with an auxillary pump or backfill from the front end to establish that siphon of fuel from the rear tank.
