The mk1 1.6TDs will if you use mk2 mounts, as will any mk2 TD 1.6 again.
The 1.9TD from a mk3 will bolt in using the mk2 mounts and the early TDIs will also bolt in using the mk2 mounts. I'm not positvie of the years though for the TDI.

Would you want to do a full TDI conversion or TDI-m?
Alot of people use their stock 020s, some update to the mk3 trannies. Here is a good thread for that http://vwdiesel.net/phpBB/viewtopic.php?t=5540

If you are sticking with an IDI setup you don't need to make any wiring changes, at most it would just be the connectors for the IP, and sensors. With a 1.9TD AAZ you might need to change around the glow plugs, but I don't think so as long as you use your original glows
