i would have used the bolt and wine cork.. the diaphragm in the OBP is just a sheet of rubber.. it could still potentially leak, i would use the screw and the wine cork ideas.. that will never leak..
i drilled a hole thru my OBP and ran a bolt thru it with a rubber gasket on the inside..

Turbo: exhaust gasses go into the turbocharger and spin it, witchcraft happens and you go faster.

I have left mine alone because I was scared to mess with the stock setup.
Is it possible that having one installed could lead to some black puffs of smoke at full throttle and stop the turbo from spinning up as fast?

Nope.
The BOV is really just a safety device that releases if the turbo should over-pressure... which it will never ever do with stock fueling and a working wastegate. VW removed them from later versions of the engine...even if the turbo overboosts a bit the engine won't mind.
