So i got a new 1.6L N/A engine its a 1988. im getting ready to pull out my TD got everything ready to go, but want to make my job slighty easier. can i pull the engine out and leave the trans in the car? its a 5 spd..... also i need to use the clutch that is on my car for this tranny how do i align everything so my timming marks work out through the sight hole in the trans when i go to set the timming? if i dont have to pull the trans id prefer not to seeing as i have no idea what to do. so any instructions on my dilema here will be most greatly appreciated! im hopping to have this done by tomorrow evening as well.

it will be easier to pull the engine and trans out as a unit. in my opinion atleast. its alot easier to mess with the trans when its out of the car. it takes about the same amount of time to un bolt the trans from the engine, as it does to un bolt it from the axles. so, pretty much whatever you want. its gonna come out easier in one piece tho.

We do it both ways here at the shop just depends on which tech is doing the job. I am lazy, so if the tranny has no reason to come out it stays. I do not know of an advantage one way or the other. The deciding factor should probably be what do you have to work with for tools to do the job. Are you using a crane, hoist, doing it in the back yard. All these factors are going to affect how you attack the beast. Good luck!

Get both engines to TDC on #1.
Double Verify that by the camlock slide / camlobes pointing up.
You don't want to screw this up in any way.
Then you can swap the flywheels/clutches etc...

I dont get the whole timing mark dilemma.....
I have used diesel and gasser, 020 and 02a flywheels all on the same engine (yup, i've been through gearboxes, and many clutches) and ALL the timing marks line up fine. its like (now who'da thunk it) VW deliberately made all the flywheel timing marks line up for every engine where there was any cross compatibility.
the only way you can screw it up with an 020 is if you have a flywheel that is missing the locating dowels.... or if you mistake the big groove in the gasser flywheel (which is a gasser timing mark) for TDC when the actual TDC mark is a little round depression (like a BIG punch mark). I've also seen them with a shallow line and a '0' punched near it.

I'm taking it that the engine with no flywheel is the one you just bought.
IF - the InjPump and all - with timing belt - is still in place - you should be able to get by with lining up the camlock slide. Which will put you at #1 TDC. Since it was a running engine - the timing should be pretty much spot-on.
The bolt hole patterns will be same from old crank to new crank.
So install the flywheel with the marker at the top.
Would be a good idea to make some reference marks on the other engine before pulling the flywheel. To try and keep track of #1 TDC on that engine after flywheel is gone.
Once its lost track of, you just about have to pull the head off to get #1 TDC verified again.

i was just looking at my new motor, i think the clutch can only go on one way as long as the dowls never have been touched cause theres two bolts that are really close together and doesnt alow any of the other holes to line up......... so that should allow the mark to go in the right spot would it not.

Yes, the pressure plate and flywheel can only go on one way... without a big hammer or impact wrench... so if you reassemble carefully you'll not lose the correct TDC marks.
