Yes and no.
Any 4 cylinder VW transmission will bolt to any 4 cylinder VW engine, but the 02A in the TDI is different in several ways from the 020 in the '86.
The 02A is cable shifted, the 020 uses rods and linkage.
The 02A has a "normal" style clutch with the flywheel bolted to the crank and the pressure plate on the outside. The 020 setup is inside out, with the pressure plate bolted to the crank and the flywheel on the outside.
The 02A has a hydraulic clutch, the 020 is cable operated.
The gear ratios in the 02A are considerably taller than those in any 020, they are set up to work best with the TDI's low rpm characteristics.
The mounts on the 02A are slightly different from those on the 020.
The 02A is a considerably stronger transmission than the 020. The TDI has more torque than previous diesels and may be a bit hard on the older 020 transmission.
So, technically it could be made to work but you would need a boatload of additional parts. You would probably be better off to find another 02A.

Despite the differences in clutch is the tranny input shaft the same?

I'm going to say no, but If you use all the 020 stuff, transmission, clutch and flywheel it should all fit together without issue. You'll then have to convert the car to the rod shifting mechanism and cable operated clutch. With the ACH you will also need to change the drive flanges to accept 100mm CV's. I'm not sure if the axle lengths are different on the 02A, you may need to change those as well. Axles from a 2.0l should fit. You'll also have to get used to the protest of the engine. A TDI it will absolutely HATE cruising @3000rpm, they prefer a much more sedate 2200... There are no 020 gears available that will fix that problem.

Wait a minute...a
'96
Jetta TDI?
Where are you?
You're either outside North America, or in Canada & this is a TD.
TDI's weren't available in the Jetta till 97 in Canada & the US.
The Passat got the TDI in 96 here though.

2.0 or VR6? The trannys are completely different. The VR6 uses the 02A, similar to the TDI, with cable shift and hydraulic clutch. The 2.0 uses the 020, which is the same as older trannys but it will have 100mm CV flanges, a large input shaft (16valve type), and may have different connectors on the reverse light switch.

Obviously I haven't seen this vehicle yet. I was asked if any of the spare trannies I have would fit.
