what is the best location for an after market water temp sender on the 1.6td?
I have an aftermarket gage cluster for the samurai but I was wondering if you guys had a good location for the sender because the new one wont fit in the old hole.

I'd put it by either of the head coolant flanges, as close as possible to the head.

does coolant flow out of both of the flanges?

Yup.

There were various head coolant flanges over the years.... and several (specifically the ones for cars equipped with AC) have an extra port for a temp sensor.... cheap to buy 'cause they are plastic.

The early ones expect a M10x1 sensor and the later ones use a cartridge sender but you can get a brass adapter from www.toywagen.com and drill/tap to suit... I did the latter on my MK3.
