Does anyone know what size the diff output shafts are on a 98 TDI ? I thought they were the smaller size, but Vag-cat lists them as 100mm, which would be perfect as i have a GLX as a donor car to drop my TDI drive train into. That way i don't have to bother about changing the flanges to match the drive shafts.

TDI should have the CTN trans yes? 100mm output flanges.
btw, im responding to your PM right now :P lol
-
yep trans should be 100mm but if your glx transplant recipient was a vr6 it would have been 108 iirc.

all 02a Transmissions are 100mm
on the 02J the 2L and TDI have 100mm and the Vr6 and 20V have 108mm

Okay, so I hope i'll be able going to swap over the flanges- if they install the same way,

what is there to swap? If you have a mk3 tdi transmission (02A transmission family with a code of CTN) then you have 100mm which is the same size as the mk3 Vr6 (02a transmission family with a code of CCM) output flanges

Started the swap. They are indeed the same. Saves me a little work. Worse thing so far has been removing the throttle pedal.

clutch master is worse...

No problem here, donee car already has, thankfully.
