Random momentary stalling

Hello Good People, and thank you all for all the time you put in helping strangers on the internet.
I've seen a few posts that seem similar, but nothing quite the same.

I have a 2005 (early half of the year, MKIV, 1J6), Jetta TDI Wagon GLS.
I've run it 95% on biodiesel since I purchased it in 2017, and it has a "1.5" ecu mod from Malone tuning (also from 2017).

6 years no problems, then about a year ago it started randomly stalling for usually less than one second. 
I ran VCDS, it came up with:
16725 - Camshaft Position Sensor (G40) P0341 - 000 - Implausible Signal - Intermittent
19558 - Motor for Intake Manifold Flap (V157) P3102 - 000 - No Signal
18009 - Relay for Supply Voltage Terminal 30 (J317) P1601 - 000 - Implausible Signal - Intermittent
01314 - Engine Control Module -004 - No Signal/Communication - Intermittent
Took it to a local (non-dealer) VW specialist, they also saw 19463 - CMP no signal, and some damaged wiring and intermittent voltage drop at intake flap connector.
They ended up replacing the turbo wastegate connector pigtail and the camshaft and crankshaft sensors, (as well as the drivebelt and tensioner and high pressure fuel pump gasket).

Intermittent stalling issue went away.  For 9 months.  Then it came back.

It usually lasts for a fraction of a second.  I feel it lose power, my 'UltraGuage' shuts off, and the glowplug symbol (the 2 loopdy loops) comes on.  The momentum of the engine keeps it turning, and an instant later the power comes back, and everything continues as if nothing happened.
Sometimes I get the traction warning light (exclamation mark in a triangle in a circle arrow symbol), which stays on until the next time it shuts off or I shut it off. Other times not. Sometimes the cruise control stops working after it happens. Other times I just have to set it. Whether the traction symbol lights up and whether the cruise stops working do not seem to be related to each other.

The momentary shut off is annoying and worrying, but it happens so fast that it barely affects my speed. (Usually - when it happens at idle, it sometimes dies. When it does, it usually starts right up again, although sometimes I have to wait a few seconds. When it doesn't catch immediately, I wait until the check engine light comes on, at which point it reliably restarts)

As far as I can discern, there is no pattern what-so-ever.  It happens on cold days and hot, wet and dry, sometimes soon after starting in the morning before its initial warm-up, other times after driving all day.  Sometimes I go for days and hundreds of miles and it happens zero times. Other times it happens every few minutes for an hour, or even several times within a few minutes.  Occasionally it's happened within seconds of the time before.  It happens on acceleration, deceleration, steady driving (with or without cruise control), and at idle, including at idle while parked (which rules out road vibrations as a factor).   Recently it sometimes happens for over a second, at which point the oil and/or check engine light comes on and it starts beeping, before going back to normal.

 (I cut the "no fault found)

I checked relay 109 - getting close to 12v steady, and the relay itself seems fine.
Took it back to the shop, which had it two days before they could reproduce the problem at all, and then had it a few more without finding the source of the issue. They tested the relay and circuit and found no problems. I eventually took it back (no charge) as I needed to drive places. Since then it's started happening more frequently.

I was hoping the crowd-source brain might come up with something the shop hasn't thought of, so I can either find the right wire to replace or solder, or at least point the shop in the right direction if it's something I can't do myself.  Any ideas?

Wow, way outta my league, I drive an 81 for several reasons and the electric gremlins you just described are the main reason I stay with it.  No idea on the sensors and wires you should check but that NO power on the 30 makes me think you have a switch or relay that is not working well.  Something is corroded or not grounded perhaps.

Sorry that is the limit of my help on this one.  Just too complicated and my experience with that vehicle is nil.
