I think there is lots of fail here. Without the snorkel you have a hot air intake and it will be loud. Without the timing belt cover you are going to ruin the engine if something gets in there and ruins the belt. And of course the purple...

As far as the smoke, how long has it ran? Both in the photo and how many trips have you taken in total since the swap? There will be stuff in the exhaust and what not that will need to burn out and soot up a bit. Also, a diesel is a combustion on compression engine. It takes compression to heat the charge and explode it. If you have a stone cold engine it will retard the process as the heat made by compression is sucked out in the cold cylinder. As you run it more it should get better. If you have air in the fuel lines it will not get better until you fix the lines. If you cannot handle this you should not have a diesel, especially an older one.

That white smoke is usually due to air in the fuel.  If you just got it running, it can take a couple trips with higher rpms to purge the residual air from the pump and injectors.

I hear an extra tick to your engine beyond the normal diesel clatter.  Are you sure your timing is correct (pistons lightly tapping valves)?   Are the valves adjusted?

I just got it all timed up and running, havent drove it yet. Just put a new timing belt and timed everything. I feel like the pump timing may be slightly off. I will recheck it soon. I havent ran it for maybe 15-20 minutes only at idle in totoal on one startup

The engine sat for 5 years before being put in i put new gaskets. New glow plugs, waterpump. Put a new shaft seal on the pump. New exhaust and intake gaskets. Just new a valve cover hose and a few other small things.

When you installed the timing belt, did you rotate it by hand through two complete crank revolutions to feel for any piston/valve contact?  When you rotate it clockwise to TDC (without going past and rotating CCW back) does the cam lock fit in exactly?  If the cam timing is spot on, you should check your valve clearances.  They usually get tighter rather than looser, but there sounds like more tick than normal to me.

Provided the valve timing is all spot on, I would get out and drive it (after reinstalling the timing cover).  If the engine sat, it probably will need to run before the idle smoke will clear.

TIME OUT!
Look, I know it seems a bit overwhelming when a couple guys throw a lot of stuff your way all at once (like above) and you are eager and excited about your achievement. So, just let me say that EVERY point they made is valid and very great. Just work through them one at a time and it will all make sense.

As Lucas said, any engine that just got installed is going to "pollute" until it get the crapski's boiled and run out after an extended proper temperature run. Until then, no, you really don't know what is going on. And, the proper timing and VALVE ADJ. is for real as well. And, not having a cover on that belt is very much like going out and playing professional football totally bottomless (bet ya wouldn't do that, huh?).

But, let me congratulate you for your work so far...it looks very good....except I am not sure what that inverted donkey dik thing is all about! Maybe, I need one of those....who knows?

I think we often forget to praise others for their efforts (yes, I watched the Pope yesterday and I feel so blessed :P ::) and you are a bit refreshing compared to a couple recent posts of mow rons who seem to live to destroy things.

Anyway, good job and keep moving forth. If you need to find a belt cover.....just ask if anyone has one for sale. OK, I have been good today.....back to kicking the dog........................
The mask and the shot(s) are actually an IQ test. If you are wearing or circulating, you just failed the test. I can't feel sorry for you.
