Engine "Miss" when cold

My '04 Jetta wagon has developed a miss until it gets up to operating temperature.  Seems to be when at around 1800-2000 RPM and doesn't seem to occur when under a heavier acceleration.  It has an EGR delete, but I haven't got the chip to get rid of the CEL yet and don't have Vag-Com yet either (looking to find inexpensive option).   Rest of vehicle is stock.  Any ideas?

I had someone connect a VagCom last night as I was getting intermittent missing, mostly when cold. He read the following codes:
17586 - Linear O2 Sensor; Pump Current
  P1178 - 000 - Open Circuit
16512 - Coolant Thermostat Valve (N214)
  P0128 - 000 - Temperature below Control Range
16705 - Engine Speed Sensor (G28)
  P0321 - 000 - Implausible Signal
16683 - Boost Pressure Regulation
  P0299 - 000 - Control Range Not Reached - Intermittent
16787 - EGR Valve (N18) (EGR Deleted)
  P0403 - 000 - Malfunction - Intermittent
16487 - Mass Air Flow Sensor (G70)
  P0103 - 000 - Signal too High
18076 - PD Unit Injector; Cylinder 3 (N242)
  P1668 - 000 - Electrical Malfunction
16687 - Cylinder 3
  P0303 - 000 - Misfire Detected

He then cleared the codes and I drove it 30 miles home. Just before getting home, the miss returned and was much worse. I have an AutoEnginuity scanner that I use for my Ford Diesel that also reads standard codes so I connected that this morning and got the following:
  P0303 Cylinder 3 Misfire Detected
  P0203 Injector Circuit - Cylinder 3
  P2413 EGR System
  P0101 Mass or Volumn Air Flow Circuit Range/Performance Problem

Kind of looks like a bad injector in cylinder #3. I have been out of work for two months, though I will be starting a new job, I will not get a pay until end of July, so what move should I make here? How difficult is changing the injector and should I just get a used one for now and then change them all? The car has 258,000 miles on it.

I think you should get the egr tuned out not just block it, it maybe not letting the engine warm as fast and cause misfire because it is supposed to be in the mix. Also, if the MAF is bad it could cause a host of issues. Those are cheaper and what I would start on.

Update:
Ran closed loop Diesel Purge and had same "missing" problem. I then pulled the injector harness out, cleaned it up with brake cleaner and inspected it (it looked good). I replaced the fuel filter and primed it with Sea Foam and then checked the ground connections from the battery (they looked good). I have since driven it 140 miles and it has run great. Still not sure of what it may have been and concerned it will just come back.

Also, plan on getting a tune and not just block once I get first paycheck.

I have seen similar issues when the lash adjustment on the injector rockers is too tight. The injector plunger ends up going passed its maximum position, throwing an 'implausible signal' code, and even shutting down the injector. Try taking the valve cover off and adjusting the lash for the injectors and see if that helps. There are plenty of How- to threads about this with pictures, but basically you turn the engine over to the point that each injector is pushed as far down as it goes, loosen the jam nut, spin the adjuster all the way down until it bottoms out, and then back it off 180 degrees, and torque the jam nut. On the car I worked on, the particular injector that was throwing a code only had about 120 degrees before the adjuster bottomed out.

I'll try that if it happens again.  So far it's been over 250 miles and running great.
