96' Golf 1.9 TD AAZ with ACI have to replace the o-ring on the throttle shaft because of a leak. (maybe the bushing too). I have never taken one apart before but have have worked on vehicles quite a bit throughout the years in my driveway. This type of thing is a bit new to me but I am wondering if I would be able (while I have it apart) to buy a kit and change all the seals and gaskets or should I just stick to the o-ring?

I believe your pump should be about the same other the the LDA on top for boost enrichement.. Cleanliness is the biggest thing to adhere too.. Ideally is to get a junk pump to play with first so that you can get a feel for it...
A full re-seal woudl probably be your best bet as the rest of those seals are probably just wating to pee... Make sure the bushing for your throttle shaft doesn;t have excessive play while you are at it.... Tyler (burn your money) on here can hood you up with a seal kit as well as any bosch dealer.. You may want to try and avoid some of the cheapo kits available at some vendors... Their quality is rather questionable...
If you are short on time, just do the top cover seal and the throttle o-ring (and maybe hte bushing like you said). You can do that on the car (in theory) but it would be much easier on the bench. If you do take the pump off, then you may as well do most of the seals.
